Kluivert, who the Champions League as a player with Ajax in 1995, took the job in January and was expected to stay for at least two years.
Indonesia were last in Group B in the fourth round of the World Cup qualifiers in the Asian Zone.
Group winners Saudi Arabia qualified directly for the tournament in the United States, Canada and Mexico next year, while second place Iraq will face the United Arab Emirates for a chance to advance to the inter-confederation play-offs.
Indonesia have no more chances of qualification.
