Will Fazakerley scored one of the quickest goals in Guernsey history as he gave the islanders the lead from six yards in the 25th second.
Sam Murray went close soon after before Steyning levelled six minutes from the break through Stan Bridgman.
But Guernsey went into half time in front when Fin due Port converted a stoppage-time penalty after Charlton Gauvain was brought down.
Guernsey kept the hosts out after the break to record back-to-back league wins following a 7-1 win over Newhaven at Victoria Park on Saturday.
